Is it intentional that there's no tiny pop-up whenever a new private message is received? Because I haven't seen one when I have received a PM and it takes a while for me to notice that I got one.

There is. Maybe you don't have it turned on?

"User Control Panel" -> "Board preferences" -> "Edit global settings" -> "Notify me on new private messages" and "Pop up window on new private message"

I always notice it says "1 new message"

Might have missed that option then, used to it on other forums so wondered why there isn't one here, or at least automatically active (or I might have turned it off when I was fiddling with settings and didn't read things carefully). And I never notice the (x new messages) thingie so that's why I asked.

I sometimes too get a PM and takes me a couple of days to notice the "1 new message" at the top.

Some fanfare on a new message is good I guess. Maybe that option should become on by default?

"Notify me on new private messages" and "Pop up window on new private message" have now been enabled for all users. If anyone dislikes the change, it can be changed in UCP -> "Board preferences" -> "Edit global settings".
